Heracleum moellendorffii Hance is a perennial herbaceous plant that adaptable to cold environments and has both edible medicinal value. Given no reference genome for this species available, we constructed high-quality transcript isoform library using full-length transcriptome sequencing conducted comparative genomic analysis. Samples were obtained from plants had been subjected stress 12, 24 36 hours (Cold_12, Cold_24, Cold_36, respectively) control (Cold_0) not used in nontargeted metabolome analyses. Compared with the genes expressed CK (Cold_0), number of differentially (DEGs) Cold Cold_36 increased gradually over time; displayed 669, 6084, 24,129 DEGs, respectively. The DEGs clustered into 8 subclasses by k-means clustering; 2, 3, 4, 7 enriched pathways related "flavonoid biosynthesis". Nontargeted analysis revealed 3719 annotated metabolites shared all four groups samples. We identified 1186, 1087, 1097 accumulated (DAMs) three comparisons: Cold_12 vs. CK, Cold_24 DAMs predominantly biosynthesis pathway".
