The discovery of complete ammonia oxidation (comammox), oxidizing to nitrate via nitrite in a single organism, has redefined the traditional recognition two-step nitrification driven by two functional groups (ammonia-oxidizing and nitrite-oxidizing microorganisms). However, understanding distribution niche differentiation comammox Nitrospira estuarine mudflats their reclaimed agricultural soils is still limited. Here, we investigated abundance, diversity community structures northern Yangtze River estuary. Quantitative PCR showed abundances amoA genes were lower than that ammonia-oxidizing bacteria (AOB) nearly all samples. Amplicon sequencing revealed significantly ( P < 0.001) different between original soils, indicating among clades (clade A.1, clade A.2, B). A.1 was dominant group mudflats, while B predominated soils. members A.2 could be clearly divided into groups, mudflat-preferred soil-preferred suggesting more complicated ecological preferences within this sub-clade. Furthermore, it demonstrated salinity, organic matter (OM) NO 3 – -N had influence on environment. Clade half positively correlated with negatively concentrations OM -N. In contrast, other exact opposite pattern: negative correlation salinity positive co-occurrence network operational taxonomic units (OTUs) same (sub-)clade mostly correlated, similar from . Taken together, our results ecosystems where primary factors responsible for distinct patterns.

Nitrification is a key process in the global nitrogen cycle. Aerobic ammonia oxidizers play central role cycle by performing first step of nitrification. Ammonia-oxidizing archaea (AOA) and complete (comammox) are dominant nitrifiers environments with low ammonium availability. While AOA have been studied for almost 20 years, comammox were only discovered 8 years ago. Until now, there has gap our understanding whether can co-exist or if one strain would be under ammonium-limiting conditions.
