Abstract In situ profiling of subcellular proteomics in primary living systems, such as native tissues or clinic samples, is crucial for understanding life processes and diseases, yet challenging due to methodological obstacles. Here we report CAT-S, a bioorthogonal photocatalytic chemistry-enabled proximity labeling method, that expands wide range samples mitochondrial proteomes. Powered by our thioQM warhead development targeted chemistry, CAT-S enables the proteins cells with high efficiency specificity. We apply diverse cell cultures, dissociated mouse well T from human blood, portraying native-state proteomic characteristics, unveiled hidden (PTPN1, SLC35A4 uORF, TRABD). Furthermore, allows quantification perturbations on dysfunctional tissues, exampled diabetic kidneys, revealing alterations lipid metabolism may drive disease progression. Given advantages non-genetic operation, generality, spatiotemporal resolution, open exciting avenues investigations are otherwise inaccessible.

The identification of individual protein-protein interactions (PPIs) began more than 40 years ago, using protein affinity chromatography and antibody co-immunoprecipitation. As new technologies emerged, analysis PPIs increased to a genome-wide scale with the introduction intracellular tagging methods, purification (AP) followed by mass spectrometry (MS), co-fractionation MS (CF-MS). Now, combining resulting catalogs complementary including crosslinking (XL-MS) cryogenic electron microscopy (cryo-EM), helps distinguish direct from indirect ones within same or between different complexes. These powerful approaches promise artificial intelligence applications like AlphaFold herald future where complexes, energy-driven machines, will be understood in exquisite detail, unlocking insights contexts both basic biology disease.

Studying dynamic biological processes requires approaches compatible with the lifetimes of biochemical transactions under investigation, which can be very short. We describe a genetically encoded system that allows protein neighborhoods to mapped using visible light. Our approach involves fusing an engineered flavoprotein interest. Brief excitation fusion leads labeling nearby proteins cell-permeable probes. Mechanistic studies reveal different pathways are operational depending on nature exogenous probe is employed. When combined quantitative proteomics, this photoproximity generates “snapshots” territories high temporal and spatial resolution. The intrinsic fluorescence domain permits correlated imaging proteomics analyses, capability exploited in several contexts, including defining clients major vault protein. technology should broadly useful biomedical area.
