Summary The plant microbiota research field has rapidly shifted from efforts aimed at gaining a descriptive understanding of composition to focus on acquiring mechanistic insights into functions and assembly rules. This evolution was driven by our ability establish comprehensive collections plant‐associated microbes reconstruct meaningful microbial synthetic communities (SynComs). We argue that this powerful deconstruction–reconstruction strategy can be used reconstitute increasingly complex ecosystems (SynEcos) mechanistically understand high‐level biological organization. transitioning simple more advanced, fully tractable programmable gnotobiotic SynEcos is ongoing aims rationally simplifying natural engineering them. Seed microbiota influence germination and plant health have the potential to improve crop performance, but factors that determine their structure functions are still not fully understood. Here, we analysed impact of plant-related external on seed endophyte communities 10 different oilseed rape (Brassica napus L.) cultivars from 26 field sites across Europe. All lots harboured a high abundance diversity endophytes, which were dominated by six genera: Ralstonia, Serratia, Enterobacter, Pseudomonas, Pantoea, Sphingomonas. The cultivar was main factor explaining variations in bacterial diversity, composition. In addition, latter significantly influenced diverse biotic abiotic factors, for example host rates disease resistance against Plasmodiophora brassicae. Abstract Background Tremendous amounts of data generated from microbiome research studies during the last decades require not only standards for sampling and preparation omics but also clear concepts how metadata is prepared to ensure re-use integrative interdisciplinary analysis. Results In this Commentary, we present our views on key issues related current system submission in research, propose development a global system. Such should be easy use, clearly structured hierarchical way, compatible with all existing repositories, following common minimal required information ontology. Although minimum requirements are essential datasets, immense technological progress requires flexible system, which will have constantly improved re-thought. Stenotrophomonas rhizophila CFBP13503 is a seedborne commensal bacterial strain, which efficiently transmitted to seedlings and can outcompete the phytopathogenic bacterium Xanthomonas campestris pv.
