Abstract Cellular organization is central to tissue function and homeostasis, influencing development, disease progression, therapeutic outcomes. The emergence of spatial omics technologies, including transcriptomics proteomics, has enabled the integration molecular histological features within tissues. Analyzing these multimodal data presents unique challenges, variable resolutions, imperfect alignment, limited or coverage. To address issues, we introduce CORAL, a probabilistic deep generative model that leverages graph attention mechanisms learn expressive, integrated representations data. CORAL deconvolves low-resolution into high-resolution single-cell profiles detects functional domains. It also characterizes cell-cell interactions elucidates disease-relevant features. Validated on synthetic experimental datasets, Stero-CITE-seq from mouse thymus, paired CODEX Visium hepatocellular carcinoma, demonstrates robustness versatility.
