Modifications are present on many classes of RNA, including tRNA, rRNA, and mRNA. These modifications modulate diverse biological processes such as genetic recoding mRNA export folding. In addition, can be introduced to RNA molecules using chemical probing strategies that reveal structure dynamics. Many methods exist detect by short-read sequencing; however, limitations read length inherent short-read-based dissociate from their native context, preventing single-molecule modification analysis. Here, we demonstrate direct nanopore sequencing endogenous exogenous long RNAs at the level. We 2'-O-methyl base across E. coli S. cerevisiae ribosomal shifts in current signal dwell times distally through interactions with helicase motor protein. further use 2'-hydroxyl reactive SHAPE reagent acetylimidazole probe level readout sequencing.

Abstract The epitranscriptomics field has undergone an enormous expansion in the last few years; however, a major limitation is lack of generic methods to map RNA modifications transcriptome-wide. Here, we show that using direct sequencing, N 6 -methyladenosine (m A) can be detected with high accuracy, form systematic errors and decreased base-calling qualities. Specifically, find our algorithm, trained m A-modified unmodified synthetic sequences, predict A ~90% accuracy. We then extend findings yeast data sets, finding method identify vivo accuracy 87%. Moreover, further validate by showing these ‘errors’ are typically not observed ime4 -knockout strains, which modifications. Our results open avenues investigate biological roles their native context.
