Introduction Quinolizidine alkaloids, such as matrine and sophocarpine, enriched in Sophora davidii seeds, demonstrate notable anticancer properties. However, the biosynthetic pathway of these alkaloids remains incompletely elucidated, expression patterns key enzyme genes involved this require further investigation. Quantitative real-time PCR (qRT-PCR) serves a highly sensitive method for gene analysis, yet selecting appropriate reference is crucial to ensure accuracy reliability results. Methods Ten candidate ( 18S, ACT13, RL15B, RL74, RLA2, RL182, RL291, EF1-α, EF1G , YLS8 ) were evaluated their stability seeds collected at five distinct developmental stages post-flowering, characterized by significant morphological changes. Five computational tools—GeNorm, NormFinder, BestKeeper, ΔCt, RefFinder—were employed comprehensively analyze genes. Results Among genes, RL291 exhibited highest stability, whereas RL182 proved unsuitable gene. Validation experiments confirmed that normalization using stable (e.g., yielded accurate quantification target expression. Discussion This study identifies optimal qRT-PCR analysis during seed development, addressing critical methodological gap alkaloid biosynthesis research.
